I changed the pickups for alnico lipstick humbuckers. They were cheap but they sound really good, they're fairly hot but very mellow and articulate at the same time. I don't dislike the stock Squier Atomic humbuckers, but I they weren't what I had in mind for this guitar; I will probably end up putting them in another guitar.
The stock humbuckers are fully splittable. If you fancy having more tonal options, you can ask whoever is going to do your wiring to add push-pull (or push-push) pots. That's the next thing I'm planning to do on mine as these lipstick hbs are splittable too.

I always encourage people to learn how to solder and how to read a schematic and a wiring diagram. It's surprisingly easy (even I can do it
) and doesn't require expensive tools (I've been using the same €10 soldering iron for 15 years). It's a very useful set of skills to have for any guitar player.

Yeah. Did this to mine. Hated the stock wiring. Put in this switch: SALECOM Guitar/AMP Fat Bat Toggle Switch DPDT 6 Pin 3 Way ON ON ON Sealed Guitar Switch

Ugh, I tried that back when the Pawn Shop Super-Sonic came out, and it was terrible. I think a Super-Sonic ceases to be super when you add a tone control. I mean, anyone can do whatever they want, but I wouldn't recommend it.
Also, I think you linked to a ganged pot, which is one knob turns both at the same time. A Jazz bass has a
concentric pot where each half can be turned independently with concentric stacked knobs.

Barring any other factors that aren't stated here, the only difference that the presence of a tone knob would result in is a lowering of the total ohms in the circuit. For example, a 500k volume and a 500k tone would result in a total of 250k. To retain the same amount of highs as the stock wiring, you'd need to change to 1meg volume and 1meg volume. That should in theory be the same as a 500k volume pot with no tone pot. Obviously tolerance variations exist, and other factors come into play when you turn down each of those knobs, but I'm just saying that there shouldn't be an inherent loss of tone when adding a tone pot.
Then again, I'm sure people will have anecdotal claims contrary to this, and I respect that sometimes there are inexplicable sonic qualities that don't line up with the theoretical explanations.
