Assuming we are talking about the neck pickup (if it's the bridge just interchange bridge & neck below).
There is no point in running a separate ground wire UNLESS you isolate the coil from the cover . . .
If you ground the cover separately AND 'invert the phase' without isolating the coil you ground both ends = no signal.
Current (colors for illustration only):
black = coil start + cover -> connect to GND
white = coil end -> connect to switch
if you add a separate ground wire for the cover and 'invert phase' you end up with:
white = coil end -> connect to GND
black = coil start + cover -> connect to switch
bare (from the cover) -> connect to GND
As you can see black now has a direct path to GND (via the cover) and white is directly connected to GND = both ends of the coil connected to GND = no signal to switch . . . in addition, if you wired it like this and you set the PU switch to BOTH the bridge would be grounded at both ends as well = dead guitar . . . the only signal would be with the switch in the bridge position which should work correctly.

I'm going to try and do some experimentation with the wiring some time this weekend, if I can. I really want both pickups in this guitar, so hopefully I can get around the phase issue. Worst case scenario, I either just have one pickup in this guitar, or I have just a two-position switch.
What I really don't want to do, is have to spend much more money. I have all the pots and switches already, so it's just a matter of getting a guard made and figuring out the pickup configuration...
I still want some fancy knobs, though!

I have an old pickup that reads 4.2k that wont have those issues...

Is there such thing as a 2 position tele-style switch? Or a 2-position rotary switch?
If all else fails, maybe I could just a jag-style 2-way switch to go back and forth between the neck and bridge pickups?

Not in the form of a tele switch that I know of. They do exist for rotary switches e.g. https://www.digikey.com/product-detail/ ... ND/1046759 . . . .

You could use an on on toggle switch as well.

I might have to... I was thinking about using a rotary switch, so I could just fit a knob over top of it to turn the switch. BUT, probably not the best solution for quick pickup setting changing.
I maaaay put this guitar on hold for the time being. I have no clue what to do with it as far as pickups... I'll keep mulling it over, though. No real rush.

Good idea - but won't you have the same issues as before? You'll have to check polarity and compare with neck pickup.

You could also just put the one pickup in the middle.

As for putting it in the middle, I actually have the pickup right in between where the Neck and Middle pickups would be on a Strat. It's the Cooder position, really.
